Back in the 90's there were only a handful of effects houses and only 2 or 3 that could do cgi as it was still fairly new. Whereas now, there are hundreds if not thousands of cgi studios all competing for film projects and for the most part, the studios will hire whoever is cheapest and can deliver to deadline (the post production process is also much shorter now and effects companies are given far less time to complete shots). You may have several different effects houses in other cities, even other countries, doing different scenes and different jobs (animation, compositing, etc) and probably with very little communication with the producers or the directors. So by the time the finished effects shots come in, it's too late to correct or fix any problems because the studio has a release date that can't be pushed back because they've spent the majority of the budget on advertising and marketing. Which is probably why so many modern movies have such badly done or unfinished looking effects.
